Specifically, Kusaka reveals the 1959 oil strike at Daqing, Heilongjiang Province, in Manchuria, which could supply many times Japan's needs for decades. Ishiwara is astonished and agrees that this single piece of information could change everything about Japan's future and that the first thing they have to ensure is to create a coalition uniting bickering Japanese factions — the army and the navy as well as business interests — behind their vision of the future. In the meantime, Commander Hutton (again, referred to as a "Lieutenant Commander" or "Lieutenant" in English dubbed versions, despite his rank being correctly identified in Japanese), the leader of an elite U.S. Navy bomber squadron unexpectedly summoned to board the carrier USS Wasp as a part of a 10-ship task force engaged in some secret mission, plays poker at a bar in Townsville, Australia, with his old friend, Commander Chris Evans. Evans is the captain of the USS Guardfish, the U.S. submarine that encountered the Mirai shortly after its arrival from the future. Commander Evans tells Hutton about the Japanese warship with unbelievable capabilities — such as a flying torpedo capable of tracking its target. As Commander Hutton and his crew arrive on board the USS Wasp, the commander of the task force, Admiral Noyes remarks that Commander Hutton has never lost anyone under his command in battle so far. After being briefed on his mission, Commander Hutton responds angrily to Captain Gray, the commanding officer of the Wasp, when he is not given the specifics about the target his men are to attack — and is subsequently informed of the events on Guadalcanal from the episode Arrow of Sagittarius. In Japan, Lt. Tsuda meets General Ishiwara to find out where Lt. Commander Kusaka is — and the General reveals Kusaka's whereabouts under one condition, that Tsuda help him arrange a meeting with retired Admiral and former prime minister Yonai Mitsumasa.".

In fact, Kikuchi thinks he can spare lives by demonstrating Mirai's firepower to destroy only a fraction of the American strike force, so that the rest would be frightened away. The strike force from the USS Wasp finds the destroyer. Using its advanced weapons, the Mirai shoots down two-thirds of the American aircraft in less than a minute. However, although the Americans are shocked, they don't slacken their attack, leaving the Mirai's crew dumbfounded. Commander Hutton, in particular, presses his attack by diving his plane into the bridge of the ship from the future (though bailing out at the last second so it is not suicide). The Mirai is damaged and suffers numerous casualties.".

Captain Umezu agrees but first sends a warning to the Wasp and orders that the Tomahawk be self-destructed if the American ship calls off the second attack. Unfortunately, the American Admiral Noyes believes the warning is a bluff. The I-21 observes the launch of the Tomahawk and Kadomatsu lays the blame for the upcoming loss of lives on Taki, which makes an impression on Capt. Shimamoto, the submarine's commander. It is revealed that, just two months before they were to graduate from the Maritime Defense Academy, the Persian Gulf War broke out and the prospect of Japan sending warships in support of American operations against Iraq was raised. Kikuchi decided to drop out rather than risk the possibility of being involved in killing — which led to Kadomatsu and Oguri coming to blows. Kikuchi decided to stay in the SDF only for the sake of their friendship.".

Afterward, Captain Shimamoto tells Kadomatsu that Captain Umezu's decision to stay behind and needlessly endanger his ship and men was foolish, but that he admires his humanism regardless. Taki is ordered to abort his mission and report back to Japan, but warns Kadomatsu that he will not find safety in Japan as they are many like him who wish to see the Mirai stopped.".

Yonai, to surprise of Ishiwara, remarks that Mirai must be destroyed for the sake of Japan's future.".

Yonai suggests that the crew of Mirai should seek to preserve their lives so that they can help rebuild the postwar Japan, not involve themselves needlessly in changing the course of the war, even for the sake of saving lives. Kadomatsu has trouble accepting this line of argument. Meantime, the car carrying Lt. Commander Taki and another naval officer runs over a young boy near the harbor — who, in next episode, is revealed to be Kadomatsu's (in this period) eight year old father. At the same time, Lt. Tsuda meets Lt. Commander Kusaka at the Hotel New Grand in Yokohama, where the latter reveals his plans for 'Zipang' and announces that he will be soon leaving for Manchuria.".

Kadomatsu returns to Mirai to inform the captain of his decision to leave the ship to pursue Kusaka on the Asian mainland and learns that the navy has agreed to provide Mirai with supplies on the condition that her crew submit to the Imperial Navy command and help them with strategic planning for the war, among other things. The crew has finally accepted that the only way to survive in this era is to cast their lot with the Japanese Empire after all. However, in case the navy might attempt to take over the ship against their will, the crew has rigged the ship with explosives. In the meantime, Lt. Commander Kusaka is heading to Manchuria in a train under an assumed name, Wang To-Hai (王拓海) (To-hai is "Takumi" in Chinese pronunciation), disguised as a Chinese. The episode ends in a cliffhanger: the future fate of the Mirai remains as uncertain as ever. Kadomatsu has just arrived at Shanghai, starting his search for Kusaka in China. Kusaka is engaged in his own schemes in China as he seeks to change the course of the war.".

The rebels agree to fight with Ra Kan, and they return to Zuuri City with Ruuji. ".

When Zairin learns that Ruuji has arrived, he heads out with Mega-Raptor to fight him. Meanwhile, Zairin, having barely survived Ruuji's attack in the last battle, is returned to Digu City and Jiin shows him shown a mass-produced army of Mega-Raptors. Zairin is given a new Bio-Zoid, "Volcano". ".

Ruuji, Mii, and Ron reach their first destination, and there they learn about the event called "God's Fury", which destroyed the previously advanced civilization of Planet Zi. Hearing an explosion outside the city, Ruuji goes to investigate, and is attacked by Zairin with his new Zoid, Volcano. Leeo weapons are unable to damage Volcano and Ruuji is forced to retreat. ".
- zoids-genesis-29 description "Ra Kan and Kotona near Kotona's home, Ironrock, a supposedly cursed city. They are captured by the Makiri, guardians of Ironrock, led by Kotona's sister, Rina. Kotona reminisces about her childhood and how she came to possess her Zoid, Rainbow Jerk. The Makiri turn their captives over to Digald, but they escape with Kurukku's help and discover Digald's Zoid factory. They are hunted down again by Digald, and Rina takes a bullet in order to save Kotona. Ra Kan and Kotona escape from Bio-Ptera using the new powered up abilities of their Zoids. ".

Heartened, Ruuji fights back and drives away the Bio-Zoids for good, but, during the battle, the village's Generator is damaged and shuts down. Ruuji, Mii, and Ra Kan leave the village in search of a mechanic who can repair the Generator. ".
- zoids-genesis-30 description "Garaga and Seijuurou enter the "Demon's Forest", looking for a powerful Zoid pilot named Danbul. Their Zoids begin moving strangely and acting on their own while inside the forest. They run into an old woman who claims to know Danbul, and soon after, are attacked by Bio-Zoids, including two of Digald's new Mega-Raptors. Despite their Zoids being unable to move in the forest, Garaga and Seijuurou prevail using their new upgraded weapons, and a little help from a new arrival, the Kane Wolf, which turns out to be piloted by the old lady. She is revealed to be Danbul, the "man" they were searching for, and agrees to join Ra Kan's army. ".
- zoids-genesis-31 description "Ruuji is attacked by a woman called Gaball, seeking revenge for her dead lover Dinga, who was part of Ra Kan's resistance army. Ron convinces her to take out her anger in a Zoid battle - her Brastle Tiger vs Ruuji's Murasame Liger. During the battle, a group of Bio-Zoids show up and Ruuji and Gaball are pushed into a trap. Ron and Mii come to their rescue, and Murasame transforms into Hayate Liger to finish the job. ".

After leaving the city, they are attacked by Zairin, and even Hayate Liger is unable to defeat him. Ron unleashes his ultimate attack, destroying both Zairin's Volcano and his own Bamburian. Ron survives by riding out of the explosion on Hayate Liger's back. ".
- zoids-genesis-33 description "Kotona and Ra Kan stop to refuel their Zoids. Kotona defends a helpless citizen against Digald soldiers and soon finds herself attacked by Bio-Kentro. Ra Kan comes to her aid, but Sword Wolf is badly damaged. Kotona attempts to airlift it to safety, but Rainbow Jerk is hit and crashlands. Ruuji's group arrives to help out, just in time to save Ra Kan and Sword Wolf from Bio-Kentro. Hayate Liger enters the battle, but Ruuji is unable to overcome Bio-Kentro even with the help of Ron's new Bamburian and Mii's Lance Stag, until his Liger transforms back into Murasame Liger, making a large and deep cut over Bio-Kentro's left front leg. After the battle and hearing that Zairin is still alive, he understands that he needs to become stronger and an image of "Mugen Liger" comes forth. ".
- zoids-genesis-34 description "Ruuji's group returns to Zuuri, and as they are passing through the secret entrance they are spotted by Digald soldiers. The troops mount a sneak attack on the city in the middle of the night, and Felme drops Souta and Bio-Kentro into the city to go after Murasame Liger. Ruuji joins the battle with Hayate Liger, but once again has problems fighting Bio-Kentro. Hayate finally transforms into Mugen Liger and destroys Bio-Kentro. With one of their leaders gone, the Digald forces retreat. ".

They are countered by Bio-Tyranno, a Zoid piloted by Jiin himself. Their plan completed, the group flees from the city and heads back to Zuuri. ".

Mii steps in at the last minute and stops him, and order is restored to the city. Just as everything is calming down, several mysterious flying Zoids appear in the sky, headed for Zuuri. ".

Amongst the citizens, Mii discovers an injured boy who has lost hims memories. Kotona recognizes him as Souta, pilot of the recently destroyed Bio-Kentro. Part of Souta's memory is recovered after he sees Murasame Liger, and he activates Deadly Kong to battle Murasame, but Ruuji subdues him and knocks him out. ".

However, the group is discovered by Jiin, who sends Bio-Raptors after them. ".

Kotona reveals that she had planned all along to use the Liger as bait so she could catch the thieves. Zairin and the Bio-Zoids beat a hasty retreat. ".

Ruuji arrives and fights against them, but loses concentration and passes out during the battle again. The rest of the group arrives just in time to rescue him. ".

Reluctantly, Kotona agrees with the group's plans to revive the Gildragon, and together they head for Ironrock. ".

However, Kotona is unable to pilot it. Sensing this, Souta rushes to her aid while the rest of the group battles Zairin. With Souta's help, Gildragon is activated, and the others jump on board as it takes off. ".

Zairin begins setting the souls free of the machine soldiers, but is interrupted by Jiin, and Volcano faces off against the completed Bio-Tyranno. Zairin is rescued by Felme and the two of them flee. Zairin shares the ideals of the rebels, and they join together to get a message out to the Digald troops. Bio-Tyranno and Bio-Tricera attack, and Ra Kan sound the retreat, but stays behind to fight Georg. He intentionally allows himself to be wounded to get inside Bio-Tricera's defense shield, and destroys both himself and Georg in a kamikaze attack ".

Ruuji rallies the rebels along with Digald soldiers and they march out together to wage the final battle against their greatest enemy. The two rival forces clash and the fight begins. ".
