He sees a hand grabbing his as he fell, bloodied, only to wake up in his futon the next day. At his school, a transfer student named Ichika Takatsuki comes to a third year class. Somehow the both of them has a familiarity with each other when his classmate Tetsurō approaches her and her classmate Lemon Yamano, proposing that she joins a movie project he and Kaito are planning. She accepts it without hesitation, and Lemon volunteers to write the script. Kaito's classmates Kanna Tanigawa and Mio Kitahara volunteered later. When Kaito goes to test his camera after class, he finds Ichika fishing in the river. He finds out that she has nowhere to go, so he unwittingly offered her to stay at his house, given that his sister will be away for three months. Back home, as Ichika takes a bath, Kaito felt pain in his neck, then sees a flashback of what happened the evening before. Ichika finds him unconscious, with a sign of increased metabolism on the area where that insect bite was. Ichika then calls for her assistant Rinon to stop it, as she kissed him. Exactly as Kanna and Kaito's sister Nanami arrive. ".

Angry at himself, Tetsurō kicks a nearby wooden railing and injures himself. The next day Tetsurō invites Kanna to their old playground as kindergarten kids and confesses to her, but she rejects him; and as she runs off to Kaito's place to confess (only to be rejected by Kaito anyway), Tetsurō falls on his knees, where Mio sneaks from behind and hugs him, saying it's alright to cry. The filming of the movie continues, but one day Emika, Ichika's older sister, appears. ".

As the group finds the place, the search team arrives and starts a pursuit. Since Rinon's teleport function becomes disabled, Remon takes the others to the spot using a van specially prepared with Emika's help; with Tetsuro, Mio, and Kanna becoming bio-signature decoys for the pursuing rescue craft. However, a few kilometers from the site, the rescue craft overturns the van. ".

Nanami gets to know Ichika, and out of nervousness the latter almost reveals that she is an alien, but manages to convince them that she is a foreign student. Listening to her story, Nanami lets her move in with them, since she will be away for quite some time, and she was looking for someone to take care of Kaito. Kanna was surprised to hear it, even thinking it to be some sort of a wedding arrangement in exasperation. After seeing Nanami off the next day, and right after shopping for clothes for Ichika, Kaito finds Lemon, Tetsurō, Mio and Kanna inside the house--to talk about the movie project. That, and Lemon serving them some sort of spiked drink, which had "bad" effects on Kanna. Kaito again fainted due to the same illness, but Ichika kissed it away. ".

Worried, Kanna goes to visit him at his house. It turned out into a date as the two went to Karuizawa. Ichika sees them from a distance and follows them. Kanna had to leave Kaito when she finds out Lemon has been filming their "date." It so happened that Ichika crosses paths with Kaito. Nervous of the prospect that she wants to talk to him, he runs away from her, and a chase ensues. It was all about a misunderstanding--that Kaito wants to know Ichika's secret, while Ichika wants to know who dumped Kaito. When Kaito took some footage of Ichika, it turned out into some sort of an informal confession. Shocked, Kaito stops filming her. ".

Worried about what will happen next, Ichika enters and tries to take him home...though not without clashing a bit with Manami, acting like an overprotective lover, until Tetsurō comes to clear things up, that Manami is already married, and she's here because of a petty quarrel with her husband. As an apology Ichika asked Kaito for a favor from him. He asked if she could help him review for the finals, to which she agreed, and helped him study until the final day of exams. ".

Even Kaito was surprised by Ichika's questions that evening. As the next day was a rainy one and filming is cancelled, Kanna goes to Kaito's house to bring some nozawana. That evening, Tetsurō, after meeting an uneasy home-bound Kanna, sneaks into Kaito's room, and tells him that she, his childhood friend, is in love with him. Ichika overhears the conversation. ".

Then again, when Kaito hears Ichika scream, he rushed to where she is, abandoning his partner Kanna. Even with the help of Rinna, one of Ichika's machines, Kaito dies rescuing "the one he loves." Ichika, however, manages to reverse Kaito's death. Kaito awakens and sees himself with Ichika inside a ball of light, and mysteriously returning to the same spot. Everyone catches up to the two and sees Ichika incessantly apologizing in front of Kaito. ".

Meika says she wants to fulfill a wish, albeit one that she can't remember, and wanted to get all her old friends together. One of those former friends, Naruko "Anaru" Anjō, drops by Jinta's house to drop off some homework, but is on bad terms with Jinta. As Meiko pesters Jinta to go to Naruko and talk about her, they both go into the city where they run into two other former friends, Chiriko "Tsuruko" Tsurumi and Atsumu "Yukiatsu" Matsuyuki, the latter of which reacts harshly when Jinta accidentally drops Meiko's name. Frustrated, Jinta runs off and leaves Meiko behind. Jinta recalls that he, Meiko and their other friends were part of a group known as the Super Peace Busters that hang out together. One day, Jinta accidentally hurt Meiko's feelings when asked if he liked her, but Meiko died in a accident before he could apologise to her. Meanwhile, Meiko visits her family's house. As Jinta decides to search for Meiko, he checks out their old treehouse where he runs into his other old friend, Tetsudō "Poppo" Hisakawa. ".

On the night of the party, Atsumu has Naruko and Tetsudō pressure Jinta into admitting his true feelings for Menma in front of everyone. As Naruko laments his answer, Chiriko reveals to her that she loves Atsumu, to which Naruko admits she loves Jinta. Jinta asks Menma if she would rather stay here so that they could be together, to which Menma responds that she plans to go on to heaven and be reincarnated. On the day of the firework launch, Satoshi comes to watch whilst Jinta has doubts of going through with it. Jinta wants to stop the firework, however, he's too late. As the firework launches, Jinta suddenly heard Menma's voice, he looked behind and saw Menma admiring the fireworks. ".

Tetsudo then reveals he saw what happened to Menma on that day, feeling guilty about it ever since. Though everyone bursts into tears, they soon become happy again when everyone starts laughing at Naruko's make up faux pas. Jinta tells everyone about Menma's dream to talk with everyone, so they suggest they bring Menma to the base so they can all talk together. When Jinta returns home, he finds Menma slowly starting to disappear, as her wish was to fulfil a promise made to Jinta's mother to help Jinta learn to cry. Jinta carries Menma over to the secret base where the others are waiting, but when he gets there, he loses his ability to see Menma. As the gang try to search for her, Menma uses the last of her strength to write some final messages to everyone. Jinta calls out to her, telling her that this hide and seek game would continue forever if they don't find her. He then shouted along with his friends and Menma replied to them. Not only did Jinta was able to hear her voice but his friends did so too, they all become able to see her and give their final goodbyes before she disappears. Menma cried when she heard their blessings and suddenly remember her past when Jinta made her cry while everyone blaming him for his action. Together, they shouted "we found you" and Menma completely disappear. The next day, Jinta started going to school along with Naruko while Atsumo and Chiriko grew closer together, as for Tetsudo, he continues working on his part-time job and also tries to study. The scene later changes to Jinta with his friends in the secret fort, reading Menmas final message while thinking about the flower that blooms in the summer. ".

Meanwhile, Tetsudō tells Jinta his theory that Menma is around because she couldn't ascend to Heaven, but this just makes her upset. ".

When Jinta mentions the visit to Menma, she becomes upset as she wanted her mother to forget about her so that she wouldn't be sad. Jinta in turn yells at her for never thinking of herself and runs off. ".

When Menma hears of this, she overhears Naruko talking about the firework and sees the work Jinta is doing for her. However the next day, the gang learn that the firework maker is no longer able to make a firework for them, under orders from one of Menma's mother. ".

As the others confront Jinta at the secret base about the silent calls they had received, Menma arrives and makes her presence known by writing a brand new entry in her diary and dropping it on the floor. At that moment, a white-robed man named Shiro arrives with the new student, Itona Horibe, who claims to be Koro-sensei's younger brother. When Itona faces against Koro-sensei later that day, it is revealed that he possesses the same kinda of tentacles Koro-sensei has in his hair. While Shiro uses his knowledge of Koro-sensei's weaknesses to give Itona the advantage, Koro-sensei takes advantage of that Itona's tentacles are identical to his and uses Anti-Sensei knives against them, allowing him to knock Itona out of the ring and win the match. When Itona reacts negatively to the thought of studying and tries to counterattack, Shiro knocks him out and takes him back with him. Afterwards, the class try to ask Koro-sensei about how he and Itona are connected, but he remains tight-lipped, stating they must use assassination to find the answers they seek. The students, determined to kill Koro-sensei before anyone else, decide to have Karasuma teach them more assassination techniques. ".

Despite knowing the odds are against them, particularly when pitted against the club captain Shindo, Sugino remains determined to win, prompting Koro-sensei to coach them for the match, teaching them how to go up against his mach speed fastballs. On the day of the match, Class 3-E use a bunting strategy to load the bases, allowing them to get an early lead. Not willing to let this slide, Asano takes over as the baseball club's coach to put a stop to Class 3-E's bunting strategy, using the power of hypnotic suggestion to turn Shindo into a bloodthirsty warrior. With the bases loaded against them, Class 3-E manage to use some provocations Karma made concerning some unfair play earlier to their own advantage, placing some of their player up close to Shindo to prevent him from swinging without hurting them, allowing Class-E to win the match.
